I ran the SBS2003 Best Practices Analyzer and it noted a few problems.  I have never heard of these before so I wanted to find out if these are safe to do or if anyone has had any problems after making these changes. 
 
1.  Small Business regisrty key exists at HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Small Business.  It wants me to delete this key.  Is that safe?
 
2.  EDNS is enabled and it wants me to disable it.  Is that safe?

Did you or do you have Backup Exec installed? As that has created the Small Business registry key (which should not be confused with the Small Business Server registry key, that should never be deleted!). The Small Business key will cause a problem if you would need to apply the Transition pack: Installation of the Windows SBS 2003 Transition Pack may silently fail on a Windows SBS 2003-based computer: http://support.microsoft.com/default.aspx/kb/914990
