We have the users 'my documents' folder automatically synchronizing when logging off. The standard SBS2003 settings I believe.

Strange thing happens to a user. When working offline, he is making changes in his 'my documents' folder; deleting files, moving folders etcetera. When reconnecting to the LAN and syncing the situation is back the way it  was so all deleted files reappear and all the moved folders are in their previous location.

Any solution for this?

Did you manage to find a solution to this as I have a client in the same position and cannot see why! I have My Documents redirected to a network share (the users shared area) and has sync on (which I believe is now off via GP). However even though I believe I've turned off the sync parts the users My Documents keeps reverting back to the previous settings. Now I believe this may be because the My Documents is also synced to the C drive of the workstation and if I change the My Documents via the icon on the desktop (pointing to the network version) then the chnages are replicated from the locally stored version thus overwriting what is stored at the server.
 
I just cannot see how to get rid of the sync on the workstation (tried disabling via the Folder Options as well but it still stays on...small icon with sync arrows remains on no matter what I do).
 
Any ideas as to how to resolve this greatly appreciated.

I have no idea why this would happen but maybe a reset of the offline cache will fix it for you:
