We have been using SBS2003 w/ SP1 without ISA but a router for a couple of months and everything worked fine. (1 NIC)
 
Last week we upgraded to ISA2004 and found my C/S/M 3.0 no more work: I even could not go to the dash board, which is using SSL @ 4343 rather than 443. (2 NICs)
 
All the clients and the SBS box can access internet without problem seen.
 
Any suggestion?

Please, post an ipconfig /all from the server and a workstation. Open a command prompt by opening Start -> Run from the Start Menu and type cmd. From the command prompt type ipconfig /all >ip.txt. Attach this file to your answer. Can you list all websites from IIS including hostheader, IP's and port numbers please? You did put in the 2nd nic before you installed ISA, right?
